You are correct in saying that the plugin''s DITA comparator is intended to handle DITA topics and not DITA maps. The intention of the plugin is to help authors identify and manage change in document files. The workaround would be to compare each individual topic. Alternatively, if you wish to compare the two map files themselves (rather than the content they point to) then the ''Compare XML'' option of the plugin would work - the result of comparing two ditamap files would be a ditamap file with the changes marked up in oXygen''s track change format.
We would recommend our DITA Compare if you want to write a batch process to compare DITA maps, because this product is intended to be used from a command line or API and therefore can be integrated with your content management system (or file system as appropriate). We will certainly consider extending the functionality of this product to compare complete maps.
